Killing an animal is not such a bad thing. It is not a human being. As long as there is no suffering, then perhaps it is a virtue not to kill it, but there is no fault in those who do so for their own use. Performing a mitzvot is no worse than any other use.
My morality comes from my moral sense/conscience. There is no such thing as Jewish morality or Torah morality. There is morality.
Just because the Torah permits something does not mean it is moral. It means there is no halakhic problem with it. But a moral problem is certainly possible. See column 15.
Regarding tefillin, that has already been done. The question is what to do with new tefillin. A family I know found a solution and took tefillin that were their grandfather's. But of course this is not a solution for everyone.
There is no room here to write a full Shul.
