Is it permissible to read books by an atheist when in those books he speaks against God and religion? (For example, Yuval Noah Harari)?

In my opinion, there is absolutely no basis for forbidding the reading of arguments. Such a prohibition is ridiculous and baseless on its face. I explained this in the second book of my trilogy, and also here on the site.
If these things trouble someone, then he should certainly read, think, consult, and hear more opinions, and then formulate a position.
