First of all, all of our perception of the world is through our senses. So this question can be asked about any worldview we hold, scientific or otherwise. Second, God in particular is not perceived through the senses but through the intellect. But of course one can also cast doubt on the intellect. And again, my answer is that these are the tools we have. We also grasp the world with the help of the intellect. So there are only two possibilities: either to be skeptical about every insight and every perception, or to accept that these tools have real validity in them (even if not certainty). Each person will decide where they stand in relation to that.
