Hello Rabbi,
According to the view of Rabbi Shimon, which according to Maimonides holds that a Torah-level doubt is, by Torah law, treated leniently, there is no permission here in the sense of certainty; rather, there is only no prohibition stated regarding the doubt, while the prohibition itself remains in place. My question is: what does it mean for there to be a prohibition without a warning?

First, there is a warning. The warning applies to the prohibition itself (like pork). The doubt is only about not entering into the prohibition of pork.
